Sure it will fit, but you need to make other changes so it all matches up. I suspect motor mounts are different for starters as well as the output of engine to the trans. You might want to consider upgrading some of the rrest of the drive train also to be able to handle the extra power of the V-8. Check the Jeep blogs & forums cause I am sure someone has done it. Places like Advance Adapters will most likely have any conversion parts you need.

To do this swap you will need to swap out the engine, transmission and transfer case as a unit. And there is a host of other things to change including the motor mounts, wiring, etc. This is not an easy swap by any means. You would be wise to sell the 2.5 Wrangler and get one with a 4.0.

A lot more than it's worth, I can assure you. The 96 engine is electronically controlled, vs. the mechanically controlled 1989 engine. This could require you to swap out the transmission, as well (the 700R4 is not compatible with an ECM controlled engine).
You can fit 3.8 but the biggest but still a really easy swap is the 3.4
Yes it will. Just did the exact same swap - 89 Wrangler to a 98 Cherokee (MT). Remember to use the flywheel from the '98. You will have to swap parts like distributor, oil pressure - thingy, crankchaft pully etc. - it's an easy job it all bolts right on. Manifolds/fuel injection also bolts right on. You will also have to rearrange the placement of the ignition coil from the engine block to the body/frame. (took 5 min on the Cherokee) /Jakob
