It was decreased. Many Native Americans were taken back to Europe as slaves. Many died of diseases that were brought over from Europe. Basically, Europe decided that there was a bunch of free land and people for them to take.
Unknown. Estimates vary from a million to over ten million. Calculations based on the earliest records indicate two million, but this might have been after large losses through new diseases spreading through the continent after their introduction from Europe. A range of 2-5 million would probably be widely accepted: most would tend toward the upper end, though I'm inclined to the lower on the grounds of possible overstatement of pre-contact epidemic mortality.

The natives never had been exposed to the deadly smallpox, malaria, yellow fever, gonorrhea, chlamydia, common cold, measles, influenza and chickenpox. They had no natural immunity to these.
The natives were taller, heaver and healthier than the colonists as many have remarked about that difference. But they could not survive the diseases that they were exposed to. Many were enslaved, as this was common during any colonization at this time. There were never enough, so slaves were brought from Africa and elsewhere.

In the spring of 1805, the expedition set out again. At this time they were joined by Sacagawea, who was a Shoshone indian. Her languages---she knew sign language and several Native American languages--- and her knowledge of geogragphy would be of great value to Lewis and Clark. :D
