On a 1998 Ford Explorer Limited is there a secondary fuse or relay other than the fuse in the side dash panel that would prevent the windows and sunroof from working?

Look under hood near battery, there should be a black box with a flip-up lid. This is your power distrobution box. There may be another fuse or relay in there. the master cotrol switch for the windows may have went bad . its a common problem

Check the wiring harness for the motor to the sunroof. The harness may be loose and might need adjustment. My sunroof on my 2002 Liberty Limited stopped working and I dropped the headliner and found that there was loose wire. I clicked it back inot place, and it works just fine.

Chances are that a guide track or cable is broken, this can be a costly fix. Do not take it to the dealership, they will only want to install a whole sunroof unit. Take it to a local shop that installs aftermarket sunroofs.
