The noise is coming from the heat exchanger located just above the burner tray. One or more of the heat exchanger tubes has become blocked or reduced in size from calcium buildup - - - improper adjustment of your pool's pH which can happen is a short period of time. The knocking is caused by steam or the lack of proper water flow through the exchanger tubes. Someone, and I am not mentioning names has not done their job of maintaining the pool properly. If left alone the exchanger will fail and you will have a great expense of replacing the heater. Another possibility is that the heater by-pass valve is failing. You need a qualified pool tech to advise. He can only assess the problem through a heater visual inspection --- that means disassembling the heater to look at the exchanger tubes.
