If both sides of the filter are the same it should not matter which side goes in First.
If however there is a "lip" on one side as there appears to be at [http://www.starmotorcycles.com/star/parts/home.aspx Yamaha Parts] then it should go towards the engine as shown in the Diagram for the Oil Cleaner as they call it. Good Luck and Remember.

Toward engine... the direction gas flows.
Grab the key you inserted and turned to start it and rotate it back toward you, the engine will stop.

Drivers side under the engine toward the front
The oil filter is on the engine toward the front of the vehicle. It is over the skid plate and while hard to reach, can be removed with the skid plate attached.
On a 2002 - it is on the drivers side of the engine toward the back. It is replaced from the top of the engine. If the engine is hot, do not try and change or be very careful
