I had the same question, I looked in my Chiltons manual and it was useless as it normally is. On a 1996 Jeep Cherokee Classic with the 4.0 straight six, the lower line is the return line. It depends on what kind of vehicle you are working on, I assume not all are the same. I tested it the hard way, removed the upper line and turned on the engine.....be aware you will lose fluid if you try this. Once I had my answer I turned off the engine, only took 2 seconds and I lost enough fluid that I will now have to add some.

It doesn't make a lot of difference. The fluid is pumped out of the trans, through the cooling coil in the radiator's side tank, then back to the trans. I think from the factory they come upper to upper and lower to lower.

Why are all radiator hoses hot except the lower hose?

Lower radiator hoses in water cooled engines are return lines. The upper radiator hoses are feed lines of hot engine water to the radiator. The reason that lower hoses are cooler is that the radiator has allowed much of the water's heat to dissipate into the air.
