this mean that the cluch is not working properly... if you have noticed that while driving that when you push on the gas and the car "revs" a little before it actually goes any faster the cluch may need replacing... if not the cluch cable may have slipped an needs to be adjusted...

Take off the air cleaner,the fluid filter and the positive cable from the battery. its right there infront of the transmission. It's $15.00 and 15 minutes you will have it running again! My transmission was shifting all kinds of crazyness, now it shifts Great!.
the serpentine belt may be slipping then grabbing as the tranny shifts gears.

Yes, very much so. If you can check via a code reader which cylinder is misfiring try swapping the plug in that cylinder to a different cylinder and see if the misfire shifts with it. Failing that it could be a cool pack or ignition lead at fault.
It runs to the modulator valve from the intake manifold. Its what makes an automatic trany shift thru the gears. Low vacum = quick shifts and High vacum = long between shifts.
I would have thought it would be good because they can keep the machinery constantly running, as well as producing more stuff.

Sounds like an airlock. You could try bleeding the brakes the old fashioned way but with the engine running so servo/power brake pressure shifts the airlock.
Bad pressure plate. Worn fingers on the plate most likely.
A few things. A worn pressure plate, bad hydraulics, or bad fluid. Usually MObil 1 ATF synthetic has had good results for smoother shifts
