There were probably several, although we probably will never know all of them. Two, however, are well documented by history. The most well known president, of course, was Andrew Jackson. He defied the Supreme Court's decision and marched against the Cherokee in the infamous Trail of Tears. Incidentally, it is the most famous march but one of many that occured all over this nation with several tribes. The one that might surprise many is Abraham Lincoln. After the issue of freeing the slaves, and before Lincoln's assassination, he ordered the mass execution of over twenty Indian simply based upon their race. These Indians were mostly scouts that had worked for the Army and deemed no longer necessary. The thought behind it was that this mass hanging would "teach a lesson" to the remaining "free Indians". Eventually, public opinion in the East whittled the number down to 5 or 6 that were hanged, but today Lincoln still remains the president who ordered the largest massacre of a peoples based solely upon race.
