You have to beat Dialga then go through a series of events that lead to beating Darkrai. After graduating from the guild and kicking Darkrai to another area of time( there is a way to get Darkrai, get secret slab or mystery part then go to miracle sea third floor with either the secret slab or mystery part and Darkrai will be there)you can evolve.

You have to get Zapdos (Mt.Thunder) Articuno (Frosty Forest) and Moltres (Mt. Blaze).

Talk to them once you get them (you might have to talk to Alakazam first) and you will unlock Sliver Trench (99F!) Make sure you have done these things.

You must of beaten him once (you can't recruit him the first time).

In Blue and Red Rescue Team you have to first beat the game, then you can evolve in the Whiscash pond.

In Explorers of Time and Darkness you must beat the game, then unlock Luminous Spring, but you can only evolve your other Pokemon, not yourself or your partner. You can evolve your partner only after you have done a bunch of missions (hatching a Manaphy, fighting Palkia, etc) then recruiting Darkrai and Palkia.

In Explorers of Sky you can evolve after defeating Palkia, who you fight some time after beating the main storyline.

It depends on which version(s) of the game you mean. If you mean Pokémon Mystery Dungeon Red/Blue Rescue Team, you have to finish the storyline and you'll be able to evolve in the cave at Whishcash's Pond. To enter the cave, however, you can only have one member, the team leader, in your team.

If you mean Pokémon Mystery Dungeon Mystery Dungeon Explorers of Time/Darkness/Sky, you have to complete the storyling up the point where (SPOILER ALERT) Manaphy returns to your team base for your Partner and Hero to evolve. You can evolve normal team members by (SPOILER ALERT) completing the Gradutation Exam and travelling to Luminous Spring.
