Free transfer is available between the 59th Street-Lexington Avenue Station on the 4-5-6 and the 63rd Street-Lexington Avenue Station on the F. This is a hassle, because you have to walk 4 blocks underground to transfer, and the transfer is only free if you pay with a plastic Metrocard (if you use paper Single Ride Tickets you have to pay 2 separate fares). But it's the only direct transfer between the 4-5-6 and the F.
There is another direct transfer, but only from the Downtown 6 (or the Downtown 4 late nights). Free transfer is available between the Broadway-Lafayette Station on the B-D-F-M, and the Bleeker Street Station on the Downtown 6 (not the Uptown 6).
