Firstly, European Imperialism created ethnic tension between the many diverse groups throughout Africa. The most prominent example are the Tutsis and Hutus of Rwanda. Belgium colonized Rwanda and favored the minority Tutsis. After the Belgians left, the Hutus began massacring Tutsis.
European imperialsim left governments in shambles and to be restarted from the ground up. After the imperialist country pulled out they made no efforts to stay and help set up democratic regimes, so often times corrupt military regimes took control.
Another consequence of imperialism was that it left no resources for the country itself to use for its own economy or for its own people.

There were really only three methods that Muslim leaders used in attempts to prevent colonization: (1) implementation of local reforms to make their countries competitive with Europe, (2) organization of militaries to fight off the European imperialists (either proper militaries or local/tribal militias), and (3) trying to diplomatically force the Europeans to agree to minimize colonization. For the most part, all three of these failed spectacularly. The only quasi-success stories were Turkey and Iran.
