I'd still check that rear U-Joint a little more closely. They can often FEEL right but still have a problem under load.

What could cause the windshield wiper to make a thumping noise?
The thumping noise you are talking about is caused by the wiper going too far one way or the other and coming up on the seal around the windshield and on the return swing dropping off that seal onto the windshield. First turn the wipers on. Second when they are in the middle of the swing, turn the key off. Third take the driver side wiper off making note of where you pulled off from. And fourth put it back on just one or two splines towards the passenger side of the vehicle. Hopefully this will resolve your issues with the thumping noise. But if it doesn't, try moving it (or the passenger side wiper) in the other direction.
