Bad head gasket, cracked engine block, cracked head. It's one or two of the three.
I also wish someone would answer this question as my 1997 Ford contour does the same thing. It shakes and vibrates very bad when it idles and it idles really low. On my Chevy truck it idles high when its low on antifreeze but if its not that more than likely its usually a vacuum line loose or cracked. good luck.
Sounds like a motor mount or a transmission problem.......
A leaky, disconnected or missing vacuum hose can produce the surging you're referring to. Check your tubing.

Shakes and shimmies? Try getting your tires balanced and your front end aligned. That might help.
check your idle controle moter. it is probably crudded up or not wotking.
sounds like you have a leaky intake manifold
A 1998 Honda Civic shakes when it idles usually due to worn engine mounts. Open the hood and check the engine mounts. See if they are either cracked or brittle. Since the mounts can not absorb the vibrations it will be felt in the cabin.
You have a misfire - engine related, not tranny...get the engine checked/tuned up...etc... dave
