You don't. You have to maintain the factory radio in the car somewhere or the keyless entry will not work on 96-98 civics.
Contact crutchfield radio / electronics they will provide you with a free wiring harness when you purchase the radio thru them which will allow you to connect your radio without effecting the cars other electrical systems. the 1996 to 1998 Honda civic has the keyless entry module built into the factory radio, you will have to wire the factory radio in-line with your aftermarket radio, most people then hide the factory radio under the center console. your other options would be to go without keyless entry or install an aftermarket unit.
in most cases removing the stereo from a civic involves taking off two nuts underneath the factory head unit, you should be able to reach behind the centre console and get at them
let it be known that if you have stock keyless entry on a 96-98 civc ex that disconnecting the radio will disconnect the dome lights and your keyless entry. YOU WILL NOT BE ABLE TO USE THEM UNLESS you keep the old raio connectd and splice the new radio into the wires. go to installdr.com and they can help you

To remove the stereo off of a 1999 Honda Civic loosen all of the mounting screws for the center console. Pull out the console is loosen the stereo mounting screws. With everything off pull the stereo and unplug the radio.
