1. Idle speed incorrect
2. Fuel filter clogged and/or water or impurities in the fuel system
3. Distributar components damp or damaged
4. Faulty emmision systems components
5. Faulty or incorrect gapped spark plugs
6. Faulty plug wires
7. Vacuum leak in the intake manifold or vacuum hoses
8. Valve clearances incorrectly set
The real problem is manually shifting from gear to gear with an automatic transmission. If you are referring to the automatic upshift, there may be a problem with the EGR system or vacuum system.
Bad fuel pump will cause the engine to stall or not start at all. A bad automatic transmission will cause the vehicle to jerk and not run smoothly.

If the vehicle has an automatic transmission, then the torque converter clutch is probably sticking. The clutch is controlled by a solenoid, that moves it back and fourth. The clutch material can get stuck to the inside of the converter and stall the engine. Have the transmission flushed, and if the problem persists, then have the solenoid replaced.
