alot of times people mistake a tapping or thumping noise under the hood is the engine, when it is actually a purge control motor on drivers side fender. find it and see if the timing to your taping is the same. good luck.
The knocking noise could be one of several things. The wheel bearing, a worn steering or suspension part, or road debris could be causing the noise.

If the hydraulic lifters are making noise they shouldn't be making, then there's probably more to it, and it's likely a problem which should be covered under such a warranty.
The clicking noise when you turn is probably one of your CV (constant velocity) joints - it's a mechanical coupling which transmits torque of a rotating shaft (e.g. a driveshaft) at an angle. A lot of cars made in the 90's have them near the front axle, which would sound like it was right under the drivers' seat.
There are a few different things which could cause wheel shaking and thumps when hitting a big bump. The most likely cause however, is that the struts need to be replaced.

It could be the transmission, it could be some parts under the vehicle that rub only when travelling forward.
Mine was a busted shock. Look under the car and grab the shock. If you can wiggle it then its bad. If it looks ok I would have it checked by a professional. Good luck
Hard to say without hearing it and not knowing what the year, make or model is but, it could be a stripped gear box that operates the temp blend door.
If by motor you mean the engine. If the car is running and it's not making much noise turn in the a/c in the car and if the noise gets worse I would replace your air conditioning pp
