Most likely you will have to change the trans mount & the drive shaft length. CJ5s didn't come with autos because the wheelbase is so short & autos are so long that they couldn't get good geometry from the end of the trans to the rear diff. You can use a 727 Automatic from a Wagoneer or Jeep truck that has been bolted to a Jeep Transfer Case with an Advance Adapter (Adapter cost $349.95). There are other options available as well, such as 4L60w/Dana 300. Check out http://www.novak-adapt.com/catalog/transmission_packages.htm or Google it for more info.

all i know is that most functions of the shifter are actuated by the brake pedal and until the brake is applied the shifter will not move

I have a 1998 Jimmy SLT, automatic with floor shifter. It is easier than you might think. If you look closely on the back of the shifter knob there is a retaining pin, looks like a large brad type nail, just pry it out and lift up.
This should be really simple, if you've already removed all of the bolts which hold the shifter in including the one behind the shifter hole in the trans, the shifter should slide right down into the transmission (provided the transmission was in neutral when you pulled the shifter)
Remove shift release button off the top of the shifter, inside there is a small snap ring. Remove the snap ring and lift the shifter knob off.
Linkage for what? Manual shifter, automatic shifter, accelerator, clutch, heater parts, etc. Why does it need to be measured?

If you plan on using the original shifter then you will need the one specifically for your car. If you plan on installing a universal shifter, then it will come with a new cable.
