Who loved mikan natsume or ruka?
Actually... BOTH of them liked Mikan, but Ruka gave her up because he knew that Natsume loved and needed her. He knew Natsume was in pain and never shared any of his pain to him. But Mikan came and help heal some of that pain, so he knew Mikan was right for Natsume. Ruka gave his blessing to Natsume when he found out he proposed to her.
Is there a high chance that the manga Gakuen Alice will come out with a sequel?

i can't actually say that "she" is the villain...but, Luna Koizumi is, i think, the antagonist of the season 2...please read the manga, if you want to know about her...

Well more like mikan kissed ruka, in the anime the kiss is ruined for the play because natusme gets angry that they may kiss and throws an apple at mikans head so the kiss is ruined...but in the manga mikan goes for the kiss (nervously) and then natusme throws a book at her head (a manga to be exact) and it actually hits her and makes her kiss him! its so cute!!! oh god my fangirl is coming out lol...well hope i helped

in the manga, yes. In chapter 48, Ruka kisses Mikan on the cheek as a "thank you" after Youichi kisses her on the cheek as a "thank you"

Who does Alice from -Heart no kuni no Alice- manga end up with?
Pretty much Blood Dupre. Supposedly, (and I'm only going off what I've been told because I'm still waiting for the last volume to be released in English) Alice finally makes it back to her world but Blood follows her. He then kisses her (and she willingly kisses him back) and feeds her the potion through the kiss. They then go back to Wonderland together.
I say "pretty much" however, because when they get back Alice reveals to Vivaldi that she still intends to stay at the clock tower and help Julius with his work. Also Peter hugs Alice upon her return, pisses off Blood and starts another gunfight - end book/ series.
It kinda leaves the end to your own interpretation, she might stay with Blood but I don't think Peter's given up the fight just yet. Then there's everyone else in Wonderland.

The author of Gakuen Alice (Academy), Tachibana Higuchi, is still currently writing the Manga. There are 19 volumes out, 8 in English. It ended with Mikan going into the past, with Nodacchi's Alice, seeing Elementary principle, her mother, her father, Natsume's Mother, Narumi-sensei, and the Middle School Principle's Secret. She still has to choose her path; wither to follow her mother outside or to stay in the Academy with Natsume Hyuga, Hotaru Imai, Ruka Nogi, and the others - and if she does choose to stay in the Academy her life will be hard, because she was transferred into the Dangerous Ability Class and she is still "targeted" by the Elementary Principle, since she has another alice, the Stealing Alice. mikan's alices are nullification and the steal Alice (read the manga for this Alice)
she also has the insertion Alice but i think the steal and insertion alices come in pairs. like the heal and hurt Alice Imai-sempai has.

I dont think you can download it at all. There may be some GA apps floating around, but the game itself isn't available anywhere except japan.

Who becomes ruka's girlfriend in Alice academy?
As of now, we don't know. Most people pair Ruka up with Hotaru, but there isn't isn't any basis on that. Ruka was always in love with Mikan, and took part of the love triangle between Mikan, Natsume, and himself. There wasn't much time for him to find another girl to fall for.
