This question is asked so often that any answer will be debated. While it is true that Trevor Berbick fought both men (beating Ali and losing to Tyson), he fought a declining Ali and a rising Tyson. Tyson was a powerful puncher, but even that was not enough against Evander Holyfield and Lennox Lewis a decade later. Matching Tyson and Ali in their prime would find Tyson the underdog.
In at least two widely-viewed simulations, Ali outfought Tyson to score knockouts or TKOs.
Ali was a much taller man with a 9-inch reach advantage on Tyson. Ali's speed was unmatched from anyone Tyson fought, however Ali fought many fighters who hit harder than Tyson (including Earnie Shavers who has been called the hardest hitting boxer of all time winning 68 of his 74 wins by knockout).
To give you an idea of how hard a hit Ali could take, Ken Norton had broken Ali's jaw and Ali STILL won the fight. Tyson just did not have the heart Ali had either. Tyson was known for throwing in the towel in the Mcbride fight, while Ali fought much longer than he had any business to because he couldn't stand to give up. In the 1981 fight Ali had fought Trevor Berbick and it was obvious his disease and age had finally caught up with him. He was a shell of a former champ, one that floated like a log and stung like a moth. Ali admitted father time won and finally quit, but it took over twenty years. The Boxing World doesn't title him "The Greatest of all Time" for no reason.

1) Ali was lazy with his training and had little respect for Frazier.
2) Frazier was riding an emotional and career high, he was really on a roll.
3) Believe it or not, Muhamad Ali's main Achilles heel were left hooks, which was Frazier's specialty. Even in his prime, when he was lightning fast, as Cassius Clay (before he changed his name), what few times he did get hit was by left hooks. Even Patterson managed to hit Ali with several left hooks in fact. For all intents and purposes between having that weakness, and that being Frazier's talent, Ali was almost made to order for Frazier. As Ali leans back, because he uses an orthodox stance, the angle of back leaning allows for an easy connect with a left hook. Frazier himself talks about it in the book "Box Like The Pros." It was a major Achilles heel that Ali never polished.
Now, Tyson apologists insist that he could have beaten Ali, because he also had a tremendous left hook, and, some Boxing people consider Tyson vastly more dangerous than Frazier with how he timed it. In the end though its hard to say; when both Tyson and Ali finally die, God himself will have to arrange that fight in heaven if they both go there.

I took Mike Tyson for comparsion and made the same experiment also with a YouTube vid of Mike's training. Here are the results:

You can see that Muhammad Ali had the fastest feet ever in heavyweight history. Even as an older man in boxing he was still as fast as a prime Mike Tyson. Tyson rates higher in hand speed. I can make 6 punches in 1 second, like Tyson, but I'm only a very fast middleweight fighter. Tyson and Ali were that fast with a weight of 220 pounds, I'm only 154 pounds and still one of the fastest guys I know. With 220 pounds I would probably even have problems with throwing 2 punches in 1 second.
When you want to know how fast Ali was and comparing him to you, try throwing 5 punches in 1 second or making 7 footsteps in 1 second. I bet you would fail.
