One track connection still remains between the Times Square-Grand Central Shuttle and the uptown (1) track just north of Times Square - you can see this looking out the right-hand side of an uptown (1) train after it leaves Times Square, or at the extreme west end of the Times Square Shuttle station - there is a segment of the platform which is hinged so it can be lifted, and underneath it is a track extension from the shuttle to the uptown (1) line. It's not used for revenue service, but only occasionally in order to move cars from one line to the other.

Also note that the A-C-E line does not stop at Times Square, exactly. The A-C-E line runs up and down 8th Avenue, while the 1-2-3 and the Times Square Station are at 7th Avenue. You can still transfer from the A-C-E to the Times Square Station, however, you will have to walk through an underground tunnel to get there. The underground tunnel connects the A-C-E line to the Times Square Station.
So, if possible, it is preferable to take the 1-2-3 from Penn Station to Times Square, to save yourself the walk.
2) At the Times Square Station, transfer to the Downtown N, Q or R trains (of the N-R-Q-W, the yellow line), UNLESS you are traveling between 11 PM to 5:30 AM. The R train does not stop at 28th Street from 11 PM to 5:30 AM, so you can only take the N or Q during those times.
3) Take the Downtown N, Q or R two stops, from 42nd Street (Times Square) ---> 34th Street (Herald Square) ---> 28th Street.
4) You will exit the subway at 28th Street and Broadway, which is smack in the middle of Manhattan, but closer to the East Side.
Second Option (going further east):1) Again, take either the Uptown 1-2-3 or the Uptown A-C-E ONE STOP, from 34th Street (Penn Station) to 42nd Street (Times Square).
2) At the Times Square Station, transfer to the S shuttle train (color code grey) east across 42nd Street, from Times Square (West 42nd) to Grand Central Station (East 42nd).
