Were 'Back to the Future' and 'Back to the Future Part II' filmed at the same time?
No, Back to the Future was filmed while Michael J. Fox was already filming the sitcom Family Ties full time. In fact, that is the main reason he turned down the role at first. He only accepted after the other guy who was supposed to play Marty -- Eric Stoltz -- didn't work out.
He filmed Family Ties during the day, and Back to the Future at night, and got no sleep at all for months. So, since he barely had enough time to film one movie at night and a sitcom during the day, I very much doubt he would've been able to film two movies at night and a sitcom during the day. Doing so would only have delayed the first film's release, since he had only limited time to spend on the project.
Furthermore, Wikipedia (see the Related Link below) says that Back to the Future Parts 2 and 3 were filmed back-to-back. It seems reasonable to infer from this statement that Part 2 wasn't filmed at the same time Part 1 was.
Wikipedia also says that Parts 2 and 3 were filmed concurrently (at the same time). Some scenes from Part 3 were filmed alongside scenes from Part 2. Perhaps that is what you are referring to. Information has a way of getting garbled when it passes from person to person (remember playing telephone in grade school).
