I haven't seen it all but Harder, Better, Faster, Stronger is part of the story. I believe it is the part where the human (bad guy) has created machines to change the appearance and memories of the rock stars (originally blue dudes). The point in Harder, Better, Faster, Stronger was to show the changing process that they went through.
Like I said, haven't seen the whole story, but I believe it is talking about the changing process so he can make them 'better' by working harder and such.
