I suppose by flash drive you are referring to a USB stick. My answer is "yes and no". It depends on the program so to speak. You would probably have a hard time running a complete office install from a stick. I hesitate to discount it completely, because I have never tried. A single executable file can easily be stored on a stick and executed from the stick. You can even have a program auto-execute when you insert the stick into your computer. I believe there have been security issues in this regard on certain operating systems, and you will probably have to enable this feature in your operating system.

Why should disk clean up performed regularly?
Over a period of time as some programs are downloaded and others are deleted; your hard drive becomes fragmented with "loose ends" of old programs and when new programs are added, your CPU will stuff parts of the new program into various spaces all over your hard drive. This has the effect of making your CPU work harder when said program is called up. Thus, slowing down the overall performance of your computer. By doing a disk cleanup (defragging), your computer can delete these loose ends and re-position your programs together on your hard drive so that the CPU doesn't have to search all over the disk for a particular program when it is called up.

1. Importance of medium.
By the 1980s, hard disks had a seek time of ~20ms and today that's just down to ~10ms (on a consumer disk). So for the simplicity of argument, the HD seek time has "just" improved double. Numbers for historical CD-ROM seek times have eluded me, but it hints towards being ~90ms in 2000.

When we talk about formatting, this means the removal of all data on the disk as well as the operating system (OS). This is often done in order to reinstall a faulty OS or to install a now one.
Basic formatting of the drive deletes the file allocation table leaving the drive "empty" to be installed over (similar to a major delete, but without the recycle bin option); low level formatting of the drive (normally done through the motherboards ROM system) "wipes" all contents of the drive.
I suppose the notion of formatting the drive and slowing it down comes from the fact that the read/ write function performed by the disks heads may in some way damage the disk. This is simply not true.
