If you do what i said above you should be able to kill her or knock her out if you beat her the bosses will kinda get harder as you progress but be stealty and you should be able to do all the other bosses except metal gear ray or liquid on the Outer haven ship. Well you can't just press a button and it all goes away. The easy way to delete your terrain is plant C4's all around your terrain and blow them all up.
