So if a Mexican is in the USA illegally I think they'll just have to travel by bus or train, or drive. Since if you do need your passport for domestic flights to check in someone may notice the passport doesn't have the correct visa in.

Actually, for travel inside the United States, some form of "official" government ID is all that is required. A Mexican (or other country's) passport certainly suffices, but so would a US State's Driver's license, U.S. "Green Card", etc. Hell, I've even seen a U.S. corporation's photo ID tag used in conjunction with a credit card to "prove" identity.
