(Duh) The only way it can manage this is to get into your body through a hole in your body (i.e. eyes, mouth, nose, ears, open wounds). If there is no hole, there is no virus. Therefore, the only vulnerable place on your body to sickness is your face or anywhere there is an open wound.

It can mean that you are getting more nutrition and better rest for your body to heal itself. You may be washing your hands and generally paying more attention to hygiene than you did while using.

Otherwise, there could be too many other possibilities to list, one of which is that it is only coincidence, since there are no known anti-viral properties of Methadone itself that would be making this happen.
