I'm thinking the bolt pattern of the bellhousing is different which means a custom (expensive) adapter and if that's the case the length is going to be different so you have to cut and rebalance the drive shaft. There is extensive info on www.jeepforum.com on how to disable and fix the security system. If memory serves, there is a sensor in the door that must be activated when unlocking or the security system will not be turned off and the lights will begin flashing. Is your battery OK? When mine ran down, and I tried to start my Jeep, it triggered the security system as well.

It is under the pass headlight, under the bumper cover.you have to remove the whole battery assembly to get to it then feel for it in the fender wall use a small 8mm wrench or 1/4 inch drive socket set granted how rusted your battery hold down bolts are it should take about two hours taking your time its very tight fit to get to but, manageable good luck!

It's under the front right headlight, need to remove headlight assembly and cut hole to get to relay, which is under the plastic frame that holds headlight assembly. It is located under the hood on the left hand side . next to the battery you will see a black or gray box. you should be able to squeeze the cover and pull it off it will tell you on the underside of the cover whioch exact fuse it is.

Note: If you recently changed plug calbles you may have knocked the connector off of it or dissconnected the vaccum line... a three year old engine shouldn't have egr problems, and any that pop up are usually service induced, Rarely do these fail, my 95 has 230K on the original EGR without a hiccup.
