Only Apple makes the software and hardware (no third parties) and the only recognized file formats are media files. You see your Apple Ipod Touch works like this. Its sole purpose is (Depending on what Generation you have) To play music, Videos, Internet, and Apps to be on one thing so Apple created the Ipod touch. Only way you can download something is through Apple. You cant download Internet files where almost all viruses come from. Only two ways you can download is through Itunes store witch Apple puts all those downloads up so you wont get a virus and the other is through the "App Store" which Apple has a LONG process of approval so you will most likely not get a virus since even you have limited access and get the only fun stuff while all the codes, commands, .ect cant be accessed. But you may get a virus from a App update im not shure if apple has to approve those.

Same thing happened to me. Only, I have an iPod Touch. It came with the new software, version 5.0.1. Most of Cydia's repositories can not control iOS 5, so they instead crash your iPod Touch, iPhone or iPad. As a result, all the apps except for Newstand will disappear. SBSettings will not function completely, and iFile and Cydia will be gone. So how do you fix it?

Simple. If you have SBSettings installed, this will be an easy process. Go to it and press the POWER button. The new menu will pop up. Press the REBOOT button. This will force your iPod to restart all it's functions and operate under the jailbreak.

After the reboot, you should now have all your apps back! (apps you had before downloading the software) Apps in folders will also be taken out, but nothing you can't fix.

If you don't have SBSettings, press and hold the POWER button on your iPod Touch until a Switch comes in saying to Power Off. Slide it and your iPod will shut off. Then, press and hold the Power button again and it will REBOOT. This will work like the other way, too, only difference is the other way is faster.
