However, you could theorize that someone (government agent/police perhaps? They were swarming on that island...) found Stryker walking (since he is kinda important it would be odd seeing him just walking) and they somehow managed to get a telepath to reverse the hypnosis.

This is up to personal opinion, but the facts are as follows:
1) Kevin Flynn (the dad) and Sam were both 'beamed' into a virtual world where their body no longer existed in the 'real' world. Whether the virtual world was shut down at the end of the movie or not wasn't shown.
2) Kevin Flynn stated sometime in the middle of the movie that to delete Clue, he would have to sacrifice himself, or something along those lines. At the very end of the movie, that is what he presumably did. I don't know if any more specifics were given regarding how he would be sacrificed, but by watching it again it seems that he was 'deleted' in order to destroy Clue.
Probably just live life with Sarah Connor somewhere and help her raise their son John Connor.

Not to mention, a lot of us enjoy pain, some people won't feel satisfied from a fight if they don't walk away without a bloody nose. Injured warriors bearing battle scars as they triumphantly walk away from the battlefield after having endured unimaginable pain and odds, only to come out as the victor.
