This would definitely be more noticible (and damaging)when shifting at higher engine speed . you said that your engine was racing at ~2k rpm ; that sounds like a separate problem...stuck choke, linkage, etc...that should also be fixed, because engageing gears at those rpms is BAD for the entire drivetrain.
