The mother will choose the best place she thinks is the best place. Usually if you make a bed for her in a quiet area where no other animals really come in contact with her she will normally choose where you lead her if it is safe. Just make sure she has enough space to stretch out in every direction and she can jump or walk out of her bed any time she wants. Make sure she has access to food and fresh water at all times.
Will the puppies be ok they a mother and son breed?
Yes, this is possible. However, this is strongly not recommended as it will lead to small genetic pools, causing the puppies to suffer from serious genetic defects that are unnecessary, painful and even life threatening. People are also less likely to buy puppies that are inbred (they can check a puppy's ancestry in a pedigree issued by a kennel club) due to the health problems caused by small genetic pools.
Inbreeding dogs is a very inhumane thing to do, as it will lead to unnecessary suffering for future generations, so please do not breed a female dog with her son.

What if puppy is taken to early from their mother?
Puppies that are removed from their mother and littermates too early tend to be nervous, more prone to barking and biting, and less responsive to discipline. Often they are aggressive with other dogs. Generally speaking, a puppy taken away from it's mother and litter mates before seven weeks of age, may not realize its full potential as a dog and companion. To maximize the mental and psychological development of puppies, they must remain in the nest with their mother and litter mates until they are a minimum of seven weeks of age, it's even better if the puppy can be re-homed at eight weeks.

Why does a dachshund puppy shudder?
We have a miniature dachshund and sometimes she shivers when she is cold. She loves to burrow under blankets and be kept really warm. She also likes to lay in front of a heat vent in the winter and finds sun to lay in during spring/summer.
----
These animals tend to like warmer temperatures than humans and the smaller they are the more this is so. Blankets and hugs work wonders. A puppy also may not have grown into it's dachshund-super-courage yet and my shiver when scared as dogs of other breeds tend to do.

I touched my new born kittens as soon as Midnight had cleaned them up.
My cat trusts me, so no problem holding her kittens, but I still held them where she could see me and petted her too and let her know I was going to lay it right back down with her. I didn't hold them but a minute or so, just long enough to let them know humans where ok too! Then every day I would hold each one for a short period and pet and talk to them.
