The thin set under the board is to fill in any low spots in the floor. It is not to adhere the board to the floor. It is preventative against deflection. If there is a low spot and you do not fill it in, the board will flex and the grout/ tile will crack. Do not use construction adhesive it will do more harm then good.

If the rug is dry, roll it into a tube, then lay it flat again and flip it over and roll into a tube again. It may take several times to get the wrinkles out, but eventually the rug will lay flat.

You can keep your windows open with the air conditioner running, but by doing so, you are letting the hot air in, the cold air out, wasting electricity, and causing your electric bill to be higher. If you want your windows open, it would be best to turn off the air conditioner.
