I'm just guessing here but a "merciful stay" is a stay of execution for a condemned criminal for reasons of mercy rather than justice. Therefor I would guess that when the war ended stayes of execution were permitted for soldiers who had been condemned to death for assorted military infractions (desertion, cowardice, etc.) but had not yet been executed. With the war clearly almost over the executions would have had no real purpose in terms of military discipline and it would have been possible to display mercy.
