I would imagine because Lion is a download only install and doesn't come on a DVD any more, to lower the file size and to save your bandwidth it kept some non-essential files out that are easily downloaded later if needed.

Similar to why Boot Camp for installing Windows isn't downloaded automatically when you install Lion, at over 600mb it's a fairly large chunk to download if you don't need it.

As Java is not packaged with OS X 10.8, you will need to download it. First, click the magnifying glass icon on the menu bar, located at the upper right hand corner of the screen. From there, type in "Terminal." Then, select "Terminal" from the options provided. Once Terminal is open, simply type in Java. If Java is not installed, it will ask if you'd like to have it installed. Agree, and Software Update will locate, download and install Java for you. After it finishes, you should be all set.

The Mac can read Windows NTFS formatted volumes, but can not write to them. The thumb drive is most likely formatted with NTFS. The best format for a volume that will be used to copy files between Mac and Windows is FAT32.

A Western Digital Passport for Mac is a hard drive that is pre-formatted with the Mac OS X file system to work with Mac computers only. If you buy a Windows hard drive, it will still work with a mac, but you won't be able to use it's full capacity unless you re-format it with the Mac File system. To do this, go into applications>utilities>disk utility, select the disk, and click on the erase button, and make sure the Mac OS X Extended (journaled) option is selected.
