I have a Honda Civic 99 LX 1.6 Aut, and the D4 is Flashing and the gears doesn't shift at all, some people say that the speed sensor e some others don't even know what the heck it is... Does anyone with more knowledge than me could help me with this. How can I know if the speed sensor is dead, is there anyway to find out?

The 1995 Honda Civic is an interference engine. If the belt breaks you will have internal engine damage. Replace the belt every 90,000 miles.
A battery is only an electrical STORAGE device; when functioning properly it stores electrical energy.
On the other hand, the ALTERNATOR produces the electrical energy to operate all of the electric components in the vehicle AND sends additional electrical energy to the battery for storage so that the starter can function NEXT time you want to start the engine.
If the alternator is not functioning properly the battery will eventually discharge. That doesn't mean anything is wrong with the battery, it just hasn't been given anything to store. Have a reputable auto parts retailer test your charging system for you.
At this point you should be suspicious of the alternator.
Remove the distributor and under that the rotor. There is an inner cover to remove if fuel injected engine. The igniter unit should now be visible having 4 wires connected. When you replaced the headgasket, did you have the head checked? It could be warped, causing the gasket to fail, or worse it could be cracked. I've also seen the water jackets within the block crack if it overheated to many times.
Disconnect your battery first. Then remove the belt you can buy or borrow a tool for the tension pulley or use a long bar just be careful where you rest it. Remove the nut on the back of the alternator holding the power wire then remove the to bolts holding the alternator.

a '''valve cover gasket''' is not a $600.00 job it takes about 30mins tops. you could do that your self and save the cash. the valve cover is that piece that is on top of the engine, in some vehicles is the piece that has the "hole" from where you put oil in to the engine. 6 bolts tops.
now, if he meant a '''head gasket'' then yes it could be $600.00 or more.
On my 93 rodeo I had the valve cover gasket changed and it cost me $500.00. It was the labor that costs so much. The mechanic had to take a lot of stuff off that was around the gasket cover to get to and remove the cover. You may want to ask your mechanic how much of that $600 is labor costs.
If the lock cylinder is faulty, the entire steering column lock assembly will have to be replaced. reference " Haynes Repair Manual"
If you can smell hot ATF it is probably leaking from somewhere and getting all over the exhaust. Look very carefully for any leaks. It could be dripping from the seal around the transmission pan or more commonly out the axel.
