On my 2003 Saturn L200, the reason I had standing water accumulating on the floorboards is that a previous owner had the windshield replaced (at dealership, I believe) and it was improperly sealed! Apparently, there are two places where the windshield needs to be sealed (an inner lip, then all around the glass at the outside edge). It took several attempts, two replacement carpets and watertesting before Saturn figured out the problem and properly repaired it.
