Not the original solvent based Thompsons Water Seal. Latex primer is water based and oil and water don't mix; they would seperate.

You could try sanding the clear coat off where it is pealing then re-coat with new seal coat, I am not sure just how well that would work.

Of course the best thing would be to take it to a paint shop and have it professionally repainted. I can tell you from experience that if you do nothing the paint under the seal coat will deteriorate to primer and it will rust through that.
