It may be an oxygen sensor issue. I had a 2002 Mustang GT with similar set up and had the same problem. The manufacturer of your high flow exhaust system should make a new sensor that takes the place of the stock one that sends a false signal to the emissions control and gets rid of the "check engine" light. There can be several reasons for the light to come on. It can be because the O2 sensor has been eliminated with the U-bend delete or it can sometimes be related to the CAI modification. But understand that many scenarios are possible with the "check engine light" The vehicle's powertrain computer (note that some vehicles have 17 different computers) will run a series of self-tests. They will only run under certain criteria. And they can be vastly different from manufacturer to manufacturer. Some self-tests are not run until preceding ones have run successfully. So if there is a problem in one particular area that is preventing another self test from running, you can have a situation where one problem is fixed, but another still exists. it means an electrical wire has alerted the engine that something is either broken, or not attached etc. Go to an Advanced auto parts and they will check it for free. it takes 5 minutes. Has happened to me once or twice. I have an '02 Liberty Sport. My wife did not tighten the gas cap all the way. Tightened it up and it went away once the tank pressurized. Not saying that is the only reason, but IS a problem and a solution. The check engine light will illuminate for the reasons stated in the first paragraph.
