That sounds as if it is a diesel pump with water coming from bottom. This would be indicator of water in fuel filter located above starter motor. Unscrew the drain plug on bottom (switch wires attached). This will empty away water. Screw back up when done then prime the diesel back to fill filter (if there is a lever). If you have no lever then turning the engine over with the starter will prime the filter. Your light should now go out.

Possible valve cover gaskets are leaking oil onto the plugs and the oil is getting into the cylinder. The oil can also short the plug wire and damage the plug wire causing the check engine light to light.

Though there may well be an electrical problem, a partial collapse of an exhaust system component could restrict airflow enough to cause the engine to 'run rough'. Think a little deeper. Combustion that fails is a misfire. You have addressed the spark side of it. There is a fuel and compression possible trouble. Try swapping the fuel injector for that cylinder with another and see if the misfire moves to the other cylinder. Compression test the cylinder to see if it is in specs. Try a cylinder leak down test and see if it is losing compression. Perhaps there is a carbon build up on the valves preventing good seating?
