I had a similar problem with my neon. The track guides are very fragile and break often. There is just a wire cord that pushes and pulls on the guide to open and close the sunroof and the attachment breaks easily. the only fix is to replace the guide. It sounds like a bad valve could be the problem. If it misfires out the exhaust,exhaust valve,If it misfires out the intake ,intake valve. When it warms up the metal expands and closes up the opening some in the bad spot and it will run better. You can try disconnecting the plug wires one at a time while running (Use an insulated tool or you will get shocked) to try and isolate the cylender that is bad. It will be the one that the engine sound does not change when you disconnect the wire. Then take out the plug and then do a compression check on that cylinder ,should read about 110-125 PSI. if its much less its a burnt valve. Or take it to a garage and have them put it on a machine that will tell you which cylender is giving you trouble.
