Yes, decreasing the thickness of your tires affects ride quality. It depends on how much of a change you are making and on the tires themselves, but in general, if you install larger rims with thinner tires, you will feel the roughness of the road more and small bumps will feel like they are hitting harder.
If by 'thickness' you mean the distance out from the wheel rim to the tire tread, a better term is the tire's 'profile'.
Tire sizes are indicated by numbers for width/profile ratio and rim size. For example a 205/65 16 tire is 205mm wide with a profile that is 65% of the width or 133.25mm (205 x .65) on a 16" rim.
Most auto tires today are radial design which would be indicated by a "R" prefix i.e R205/65 16.

Why would tires often need aligned?
Technically speaking the tires do not require alignment. It is the wheels and their axles that are aligned. The reason is that the attachment points for the axles are constantly moving and incur wear. In addition, the axle's supports can be bent by the vehicle hitting a pothole or striking a curb. The resulting misalignment causes the wheels and tires to not track properly (all point in the same direction). This causes the tire to scuff as it travels over the road. This scuffing wears out the tire prematurely and increases the misalignment. So the simple answer as to why wheels/tires should be aligned is to save the tires from being worn out before their time.

Alignment is probably out. Sounds like a toed-out problem. This is where the wheels point out and the tires are skidding on the inside edge. There may also be worn suspension or steering parts causing or contributing to this.

Did you get the exact same style rims? If the rims are different, they may require different lug nuts. Please follow up on this, I am very curious!
Marc- You sound like you know your vehicle. A couple thoughts come to mind. First I would check that the lug nuts do hold the rim tight-mostly because it is quck as easy,. Second I would check to see if there is a bad tire. Yuo'll need to get it on a balancer to do this, or by jacking the truck up so the wheels are off the ground, and running the truck while in the air. You narrowed down the problem to the rims or tires by changing them once. You need to find the up and down movement in the problem wheel. I am surprized the selling company hasn't worked with you to do this! If you told them that when you change the wheels back and the wobble goes away, don't htey take a little responsibility?
