Usually a Godparent is understood to be responsible for a child's spiritual and moral education. Its fairly easy to think of non-believers (David Attenborough or Betrand Russell for example) who would be good people to do that. One can equally well think of theists (Peter Sutcliffe or Charles Manson spring to mind) who obviously would not.
